I also had the exact same problem with a BJC 4000. I tried all the fixes
that you did at a cost of over $100 for new tanks and cartridges to no
avail. Canon was responsive but much less than helpful. It would have been
nice if they had admitted that this is a common problem with this series of
printers. My final diagnosis was a bad logic board and my final solution
was replacement with an Epson. If anyone is interested I have a BJC 4000 for
sale cheap with two extra sets of tanks and cartridges. It works fine
except for the invisible printing.

For the time and effort, it may not be worth the effort. Sam's Club is
selling a Canon BJC 4400 for $140 (with a $25 rebate) through the month
of December.
While the problem may only be a bad signal back to the computer, the
effort versus cost to fix is not reasonable. Unfortunately, even color
inkjet printers are becoming throw-away items.
