The tray has an option to show all icons, or show only currently active icons. Normally, only currently active ones are shown, and you can access the others by clicking on the "<" at the left edge of the tray. If you want all icons to show, even if they are not active, then right click on the tray, select properties, and uncheck the box that says "Hide inactive icons". This should "fix" your situation. However, I find it handy to hide the inactive icons so as not to clutter the tray. Inactive does not mean the programs are not running. It only means that there is not current interaction needed. The icons that don't show up are actually running as I check for the processes that are running and everything is running normal like. It's just the icons of some just don't show for some reason. Sometimes it can take several reboots to get everything to show up, which I think is a waste. It sometimes gets real annoying because some of the icons we use to access (right click on them) the programs with. So it forces me to go find the folder and access them that way. So if someone can suggest something it would be nice so I can get access to these programs from the system tray.
