Just posting about how I solved my problem in case it happens to someone
else.

So the problem was that some messages disappeared after I hit j, k,
ctrl+J, or ctrl+k on a message in Thunderbird. I was able to find the
messages in the email exchange only when I used shift+ctrl+f, not when I
just arrowed through the messages in my inbox. The inbox wasn't set to
group messages in conversations, and all other message and folder
settings seemed correct for displaying all emails. After Christopher's
suggestion, I checked all the folders on the computer; then I went to
the Yahoo Mail website (SBC Global is technically Yahoo Mail), but I had
no Junk or Spam there either, though weirdly, the missing messages were
sitting in the Inbox on the website. I returned to Thunderbird, searched
for the message on the computer, and hit ctrl+J to unJunk it, but though
the dialog box came up, the message continued to be missing from my
computer's Inbox and other folders.

Today I searched for the message again, and while inside it, I hit the
applications key, went into the Mark Message submenu, and pressed enter
on Not Junk. Just in case, I also hit the applications key, went into
the Move To submenu, and pressed enter on the correct inbox. I'm not
sure which of the two solved the problem, but the messabe is once again
in my inbox, and I still have no idea where it was.
