I have a couple of thoughts here.


First, if you're using IMAP then your messages are saved on the server, 
so you don't need to do anything. You could wipe your disk, install 
Thunderbird, log in with your account information and you'll see all of 
your messages.


Also, as Ana said, you shouldn't lose any emails by updating your 
system, even if you're using POP3.


Finally, you can just copy your Thunderbird folder somewhere and then 
copy it back after your update or even a clean install. Just make sure 
you put the file back where it started. I'm not sure where this folder 
is on Windows, but on Linux it's ~/.thunderbird. I do this whenever I do 
a clean install of a system. After I get the new system installed, I 
copy over .thunderbird and then install Thunderbird if I need to. I'm 
almost positive this will work in Windows too.
