Just some thoughts on the matter:
It sounds similar to something I observed happening on my system with the
Mcafee vshield. It was configured to scan ALL drives at startup and
shutdown and to scan ALL files at run, copy, create and rename procedures.
Maybe you have an AV that is scanning your drives even every so often. If
this is the case just reset your settings to something a bit more
conservative.
