Not sure why you think msconfig and regedit not running means that you have a virus. Go into system file checker (start/run/sfc). Using your Win 98 disk have SFC find msconfig, then regedit on the disk and install new copies to C:\windows. Your current ones may be corrupt (not necessarily a virus problem) or otherwise damaged.
