Sure, but make a back up of your system.ini file to something like
system.001
Also, you might want to check you autoexec.bat and config.sys files to
see if there is a pointer to this device...repeat the same as above for
these files.

I have had this message for a long time and it's more of an

I deleted this file on purpose, and there is no longer a setup
program.
Can I just delete this from SYSTEM.INI?
