  Yes.  The purpose of this program is to change settings that are
stored in CMOS, but which are not accessible through the setup
utility provided by the manufacturer.  It's quite reasonable that the
"reset to default" selection(s) don't reset such items.

  Note that on most recent motherboards, you don't have to physically
remove the battery.  There should be a normally-open jumper (check
your manual) which completely wipes the CMOS when closed for a few
seconds.
