It'll work exactly as you expect. There will be a few files written to the
root of C:\, but everything else will go on D:\ as long as you tell the
installation to do it that way.

Should you ever want to remove NT, just delete the files on C:\ (boot.ini
is one, I can't remember the others, but they are fairly obvious by their
names), and run "sys C:" from a DOS bootup and you'll be booting into Win9x
as usual.
