If you are going to reformat and reinstall the XP OS it will wipeout all the data on the drive, so yes it will interfere (wipeout) with those OE settings.  You'll be starting from scratch on every program you install. If you are going reinstall it over itself it is supposed to leave existing settings intact.  Of course, it leaves all the problems you may have intact also.
