Haven't used System commander before, can't help here.

This issue has been discussed here before. When you buy a HDD, keep in mind
that they do not use 1024 but 1000, therefore, 1G=1000*1000*1000, not
1024*1024*1024. I hate to say but the "number" games they played around
really sucks. If you see around 9700Mb of you HDD, it is the full capacity.

How about you split your HDD into this:
1G FAT16 for win95a, 3G FAT32 for win98, 4G NTFS for NT, Rest space for
Linux.
