When you are running FDISK and there is a NTFS partition you should see a selection entitled "Delete Non-DOS Patition".  Select this and then you should be able to delete that partition.  I have used this many times.

I would like to delete my primary partition and repartiton the hard drive
for two primary partitions and an extended partion with logical drives for a
linux/win2k dual boot system.

I am used to dos and fdisk, but I cannot delete the primary win2k partition
using a win98se boot disk. The drive is currently formatted NTFS.
