Here's my summary of the restaurants suggested for the Boston, MA & Lower Cape Cod area.  My sincere thanks to anyone who responded.  These were extremely helpful!
   
  BOSTON:
  Legal Seafood (GF menu, GF croutons, bread crumbs, GF fried calamari, etc.)
  PF Chang's
  Outback Steakhouse
  Elephant Walk (Cambridge & Beacon Street locations) 
  Jake & Earl's BBQ (Waltham)
   
  LOWER CAPE:
  PJ's Restaurant (Wellfleet--has notebook behind the counter.  Clam chowder is GF)
  99 Restaurants
  Joe's Bar & Grille (chef willing to work with you & tell you what's safe---large varied menu)
  Abba (expensive but wonderful--will modify, create etc.)
  Yardarm (local pub)
  Land Ho (local pub)
  Hearth & Kettle (serves late breakfasts and will cook in clean pan if requested)
   
  HYANNIS:
  Outback Steakhouse
  Hearth & Kettle
  Roadhouse Cafe
  The Chappaquoit Grill
  Trader Joe's
  Uno's
   
  FALMOUTH:
  Coonamesset Inn
   
  SANDWICH:
