Here are the two suggestions that I got of places in the North End:

Mare (on Richmond Street off of Hanover). They don't have GF pasta but the waitstaff and kitchen are very knowledgeable about Celiac/Gluten. I had a veal shank with truffle risotto. A friend of mine works at Mare and he told me that the kitchen is VERY cautious as soon as they hear about an allergy. Like always, ask questions regarding your meal and its preparation. I felt very comfortable eating here.

?
I have had very good experiences at La Galleria 33.
