When you press Control+D it should place the new bookmark in your 
bookmarks menu. You can use show all bookmarks in the bookmarks pull 
down to rearrange and organize your bookmarks.

My understanding is that Firefox doesn't use a folder of shortcuts to 
store your bookmarks like Internet Explorer does. If you go into sho all 
bookmarks and then go into the Import and backups pull down, you'll have 
an option to export as an HTML file. You could do this and then place 
the HTML file on your desktop. I'm not sure if this will accomplish what 
you want though.
