I have two thoughts.

First, when I want to power through my unread email, I'll go into View
-> Threads -> Unread and make sure unread is checked. Now the only
messages that will show up in the list for the folder I'm viewing will
be the unread messages. Once I've taken a look at all of the messages,
I'll use F6 to jump to the list of folders, hit the application key and
mark that folder as read. This will make sure that Thunderbird knows
I've read all of those messages in that folder. I'll also go back to
View -> Threads -> All to now see all of the messages in my folder.

Second, do you have the preview pane on? You can check this by going
into View -> Layout -> Message Pane. Also check out Edit -> Preferences
-> Advanced -> reading and Display. You should see a few fields that
will tell you to mark a message read when it's been displayed for some
number of seconds. If you have the preview pane turned on, and the
message automatically gets marked as read in a second or two then your
messages may be marked as read by just leisurely arrowing up and down
your message list. You can fix this by increasing the number of seconds
you need to be looking at a message before it's marked as read or turn
off the message pane, assuming you're not using the message pane to read
your email. Note that in my part, I use the message pane, but I have the
counter set to 5 seconds. This isn't perfect, but it works well enough
for me.
