Assuming you're logged on as "administrator" they're both the same
folder. I think IE will also include favorites from "all users" as well.
I don't understand your question or source of confusion though. If
you're accessing your Favorites through Windows Explorer then they'll be
sorted according to what you've selected under View -> Arrange by. It
sounds like you have "name" selected. I haven't brought up IE in months,
but you used to be able to sort your Favorites in IE by going into your
Favorites and using a right mouse click or shift+F10 and arrowing down
to the sort option.
Note that when I was using IE, I would frequently navigate to my
Favorites folder in Windows Explorer and use that to manage and arrange
my favorites, since I liked that interface better than the interface
provided by IE to manage your favorites.
