A couple of thoughts:

(1)  have you tried converting the .pdf with another converter such as 
Jamal Mazrui's pdftotext?  For me, at least, some pdfs read better 
converted by that utility.

(2)  Have you fiddled around with Adobe settings to see if that could make 
a difference.  Sometimes that too can make a difference.

What I have found is that I need to choose the conversion tool based on 
the document at times.  Different newsletters and newspapers seem to 
convert better consistently with different converters.

Also, sometimes it helps saving the text into a textfile and reading it in 
a text editor such as notepad or edSharp.
