I'm still learning iTunes, and I'm very new to music on mp3, so I haven't
done this successfully yet, but my understanding is that you can use
playlists to sync some folders but not others. 
 
The idea is that you make several playlists. One may be a compilation of all
your individual songs, the ones you bought as singles. another may be all
the songs on one album, and a third may be all the songs on a different
album. You can even make a playlist that includes playlists, one that
consists of some singles and a couple of albums. 
 
Once your playlists are set up, you can sync from a playlist rather than the
entire library. I've been reading about this on the web. The most helpful
source from a nuts and bolts angle has been About.com. I've only tried a
couple of times, so I need to keep working on it. Maybe someone with more
experience can help us both.
