Here's a summary of the responses to GF eats in NYC.

Surprisingly they don’t mention Nizza (9th Ave & 44th)

Nizza is in the Theater district/Times Square area located on 9th between 44/45th st.  It is a family favorite of ours and has both GF menu and regular menu.  www.nizzanyc.com Not sure where in lower Manhattan you will be, but Rissoteria is in the West Village at 270 Bleecker St. and has Italian/GF items for all to enjoy.

I haven't been there since before celiac but I have seen a posting that Bubba Gump's has a gluten free menu. Maybe you should give them a call to check on the NYC location.

Also, depending where you are downtown, Risotteria is fabulous for gf pizza, risotto, etc. It is very tiny and if you are traveling with a group and nearby, maybe you'd want to call them and order in advance. They are located in Greenwich Village.

If I were in NYC with GF kids for the day, however, I would take a cab to Pizza Bolla on North End Ave in Battery Park City. Their lasagna and garlic bread are both so good that I questioned whether the waiter had made a mistake. My only mistake was not getting more garlic bread to go!

If you try out S'Mac, let us know how it was. I haven't been in the city since they started a GF option an I would love to know more about it.
You absolutely MUST go to Risottoria on Bleeker St in Soho I'd never even think of NOT eating there when I'm in NYC.
Also, O'Lunney's off Time Square has wonderful Corn beef and Cabbage.

There are a ton of great GF option in NYC.  I am sure that many people will e-mail you with choices.  I used to work between Times Square and Rock Center.  Two suggestions for those days are Chipotle and Hale & Hearty.  At Chipotle the only thing that you can't eat are the wheat burrito and taco shells, however there is a cross-contamination risk, luckily I have been fine with that level of exposure.  At Hale & Hearty they make tossed salads to order and their soups are often GF.  The soups at H&H have a little card on them with the ingredient list, you need to ask to see this.  The card also says if the soup is GF.  You might want to google these restaurants to find their locations across the city.  I think at most better restaurants they will also be very accomodating.  If at all possible try to make it to this new bakery, it's amazing: http://tu-lusbakery.com/  Also, Ruby Foo's just a little north of the heart of Times Square has a GF menu.
