Tom,
You made two important observations:
1. "...the MFJ 901B that I have has no bby-pass on it..."
therefore
2. "...if I use the auto-tuner in the TS480, I'd have to disconnect the
outboard tuner..."
Think about it: If your external tuner has no bypass capability, how could
the
"...circuit for the out-board tuner is somehow bypassed in the TS480 when
using the internal auto-tuner."
I can imagine a way to rig up an external bypass by using several jumpers
and a couple of CoAx switches but I suspect that would introduce unnecessary
losses not to mention being pretty messy.

John:
I need to be sure I'm understanding you correctly here:
When using the external tuner, are you saying you go from radio, to TW1, to
tuner, to antenna?
I would have thought it'd be the other way around:
from radio, to tuner, to TW1, to antenna.
Help me out with an explanation.
Also, the MFJ 901B that I have has no bby-pass on it, so I'm assuming then
that if I use the auto-tuner in the TS480, I'd have to disconnect the
outboard tuner, unless the circuit for the out-board tuner is somehow
bypassed in the TS480 when using the internal auto-tuner.
Anyone else with thoughts on these issues?
