Thanks so much to all who replied!  I feel much better about going now.  The 
restaurants mentioned were:

Legal Seafoods
PF Changs
Mamawaga - a noodle shop in Faneuil Hall
Elephant Walk
Qdoba- a mex place that will serve most things on rice
Pizzeria Uno
Outback

There is a Whole Foods store on Cambridge St., the west side of Beacon Hill

The subways are considered to be safe

One person sent a link to a website, www.healthyvilli.com, which was very 
helpful, and even mentioned one restuarant, Boyntons, that serves gf pizza 
everyday!!
