You're absolutely right about that. Some agencies within gov't are more "equal" than others, as are some individuals. US Labor Law puts you (us) in the class of "protected employee", but that's only with respect to employment--not benefits.
As far as agencies are concerned, the military would have evaluated you on percentage of disability and factored your retirement (tax-free) accordingly. That's if you were a service-member. DoD employees don't enjoy the same level of compensation. It ain't right, no matter how you look at it...
