I believe that the 4-prong plug that you mistook for the 12 volt  4-prong 
connector is part of the main power cable; this allows it to be used on 
either 20-pin main power connectors or 24-pin main power connectors.  The 
4-prong 12 volt connector that you needed to use with your motherboard is 
keyed to only go in a certain way (if you look closely at the shape of the 
prongs and the recepticles), and the latch should pair up with a hook on the 
side of the receptor.
