This is something I have noticed and commented on. I have physical allergy
symptoms that are always better when I work out. The workouts that work best
are heavy weightlifting especially high demand squats and deadlifts. These
have a heavy metabolic effect and the effects on my allergies lasts for
several days.

Recent studies suggest a correlation between CRP (a protein that can be
monitored in bloodwork) and heart disease. CRP is present in higher levels
corresponding with internal inflammation. Excercise lowered CRP levels in a
recent study. Weightlifting helped people with arthritis.

My theory about excercise is that it lowers inflammation reactions in
general and that weightlifting specifically is of greatest benefit (say over
cardio). I find I can cheat more when I am weightlifting without the same
consequences.
