I can't tell you why you lost the Windows Update menu item, but if your
Win98 installation is like mine you had dual entries in your Start Menu
- one was in the top section just above Programs, and the other was
under the Settings sub-menu. Either entry should get the job done.

Other than that, if you're using Profiles on your system it's possible
that the Start Menu simply doesn't include the entry for Windows Update
for the current profile, but this seems unlikely.
