To arrange programs in your Start Menu, leave Explorer alone. I also
don't have all of mine listed in Explorer. Go to Start/Programs and
right click on the program you want to move and drag it to a new
location. You'll see a heavy black line indicating where you are moving
the program. This also works for the Sub Programs and the Programs above
the Start Menu.
You can also delete, etc. when you right click on the Program.
