We recently added to The NOSPIN Group download section this file
from Microsoft: "Windows98SE shutdown supplement from Microsoft"
You will find it on our Windows Patches and Fixes page:

It will examine Windows98SE for problem system files and other issues
that keep Win98SE from closing cleanly, it recommends file updates and
provides active download of those files from Microsoft... this is an
excellent update for Win98SE users with your exact problem.
