There are two ways you can do this:

The best way is to reinstall each program. This will enable your programs
to make whatever entries they need into the Windows registry.

Or you could simply copy the registry files System.dat and User.dat from
the old Windows into the new one.  The problem with this is that you will
also carry over any corruptions/errors which may have existed in the old
registry, and which may well be the reason why you have had to reinstall
Windows.  Most computer instabilities start with registry corruptions. The
whole idea in reinstalling Windows is (usually) that you are starting with
a nice new registry and getting rid of all the clutter that tends to
accumulate with time.

The easiest way to overcome that is by doing regular registry backups and
restores---much easier and quicker than reinstalling Windows. (See my Web
tutorial on this subject if necessary).
