Actually there are about 24 known variants of the Bagel.  After running the
tool again, I'd also run the online scanner at:

http://housecall.trendmicro.com/

to make sure all of it is gone, in addition to the McAfee.  One of the
first things that the Bagel virus does is turn off all known anti-virus
programs (processes) that are in memory.  It may have disables your McAfee
before it had a chance to recognize it.
