I may be wrong, but it looks like you are referring to SCANREG /OPT /FIX
run from DOS mode, which will cause win98 to rebuild it's registry,
hopefully leaving out the errors.. sort of what w95's RegClean wanted to be.
There are other ways to restore w98's registry from an earlier date, but
I don't recall the details, never having done it. I'm a lucky dog so far.

And, no, scandisk doesn't fix registry errors, as far as I know. The
scanreg tip above may not stop your computer from the bad shut-down
problem, either. It might not hurt, though.
