It's a bit late to be finding that you can't get 1099s out to the recipients.
 (Due date is Jan 31). I struggled with getting my 1099s right when I first
started with QBs last year. In my case, there are three different places that
must be set correctly for year end amounts to print to 1099s. It is different
depending on what and how your business is set up.
Since you've missed the Federal deadline, I would recommend you call Intuit
for the answer. If your product is recent, you get a certain number of days
of support. If not, they can offer you a years agreement on the spot.  I
guarentee it's cheaper than dealing with IRS and their late fees and late
fines and interest etc.  You could waste a great deal of time in these
listserves and still not get the accurate answer you need. Your choice.
