My neice had had her laptop for several years, and had never deleted cookies or Temporaray Internet Files. She had accumulated over 100 MB in Temp.Inter.Files. The computer could\would not delete these by itself. We got tired of fiddling with and went to the files in the Windows 98 directory and deleted those files by lots. This was the straightfoward option, if you can't find any other way you can do the same....but it took hours.
Also wanted to mention that someone else has run into the same problem in Windows 98 SE.

I have Windows 98SE. When I delete cookies through the Control Panel under 'Internet Options', it's not deleting them from the Windows Temporary Internet folder. (When I look at it in Windows Explorer, there are 215 megs there.) I have it set to automatically delete them at 610 megs, but shouldn't it delete them now anyway, when I ask it to?
