Don't know if this is the right thing to do, but I regularly delete any
files or folders with a tilde in them. Haven't faced, to my knowledge, any
problems because of that.

I think Windows creates these files during the running of installation
programs and some other programs as well. And they are of no use to the
system after completion. Windows also will not allow you to delete such a
file/folder if it is being used at the time.
