Don't understand. Do you mean powering off? Why do you do this? If you
do it too many times without taking proper precautions when rebooting ,
you'll likely end up with much more trouble than a missing Scandisk (See my
tutorial on Crash Procedure).
If your system is becoming unstable, you should try to remedy the cause
before it gets to the point where the registry becomes corrupted.

Personally, I've never found Scandisk much use, except on rare specific
occasions. It becomes a real pain if you have autoscan enabled. You can
switch autoscan off by editing C:/msdos.sys--change the last line
"autoscan" from 1 to 0. Before you edit it, you will have to go to
Properties and uncheck "read-only". Save the edit and recheck read-only.
As Tom says, you don't need autoexec.bat or config.sys with Windows 95,
though some antivirus programs such as McAfee autostart by inserting
themselves into autoexec.bat (which in itself is not usually necessary or
desirable in a single-user home situation). Many people delete these 2
surplus files.
If autoscan can no longer find Scandisk.exe, I suspect your registry has
already started to get corrupted. You might save the situation by
restoring the registry from an early backup.
