James,

Here are a couple of things to think about....

It's kind of a long shot, but find out the approximate date the
problem first appeared and then look for a folder created on or near
that date.

You mentioned the Registry and INI files, but did you check config.sys
and autoexec.bat?

Have you done a step by step boot up?
How about a windows bootlog file?
