I don't think that it has to do with your defragging. You probably have more things taking up Windows resources than you know about. I would suggest that after you boot up, open the Resource Meter under accessories. Look at the available resources, especially the lowest of the three. If it is below about 70% at that point, you have too many "other" things loading at startup. It could be spyware programs which technically are not viruses and may not be reported by your virus scanner.
If the available resources start high, then minimize the Resource Meter window to the system tray. Watch it as you open other programs and when it gets to the yellow stage, you are getting too low and will need to close some programs to free the resources. (note, these resources are not memory, but a part of the windows 9x operating system that you can't change).
