I don't use Total Recorder software..  That said:

If other programs can play it in Stereo, it seems it IS in Stereo.
It seems to me that somewhere inside your player/recording program
there must be a setting for "downmixing" to mono on the fly,
and then playing/recording that...

Anything else makes "no sense" to me...

I'd look inside that program first...
