  I have just today encountered a similar case.

  I removed the internal modem, con figured as COM3, from a system
with a Logitech Serial Mouse on COM2.  Win95 went into a state where
it would detect and re-install the mouse on boot, but would not
respond to movements or clicks.
  What finally worked for me was to remove all instances of the
mouse, and of the COM ports, from the Device Manager, and let the
system re-detect them all.  It's happy now.
