When you do a clean reinstall of the OS you get a new registry, so there really isn't any option other than reinstalling the apps that were there, and this would include apps installed on another partition since the new registry would not have a record of them either.  You should make a list of what you want to reinstall, and do clean reinstalls of the apps so that they run right.
