Nothing wrong with running without the cover,
But the computer has been running for years with the cover
so a problem has developed.
I would guess the cpu fan is tired and is running at slow rpms.
Install a new larger heatsink/fan (if space permits) using a small amount of
 thermal compound between the cpu slug and the heatsink
If it's really dusty use a air compressor if you can access one,
to lightly blow out the computer and power supply.
