I don't understand why you have a 2nd partition but never use it. It is a good idea to keep all your data file on it, so that in case you need format c:, you still have all the data files.
Anyway, as long as you don't use old DOS programs, there is no needs to have any line in config.sys. on my computer (win98 with service pack 1), config.sys is empty, and everything works fine. I also build computers, since I alway use FAT32 (well, almost), I never need to worry about config.sys file unless I have to deal with DOS.
