I believe that the primary differences are the power supply connectors
and the peripheral connectors.  On AT boards, the power supply connects
with a pair of connectors containing wires in a row plugged into/onto a
row of contacts on the motherboard.  The parallel and serial ports on
such boards are typically pins over which connectors leading to ribbon
cables which terminate at a slot cover with 25 (parallel port) or 9 (serial)
pin plugs (or just the plugs themselves, which can then be mounted to
the case).  ATX power supply connectors are arranged as 2 parallel rows
in a block which plugs into a similar receptacle on the motherboard.
Parallel and serial (as well as USB) ports are typically hardwired to the
motherboard and are grouped in one area.
