What operating system are you using?  This sounds more like a software
problem than defective hardware.  My guess is that you are running Win2000
or even WinXP, which can be pretty picky about having the hardware under it
rearranged.  The fact that you had two bootable hard drives in at one time
may have added to the confusion for your operating system

Personally, I would consider setting up all the hardware the way that you
want it to be and then doing a fresh installation of your operating system.
I suggest this because I would be concerned that the data on your hard drive
has become corrupted, especially since you mentioned how the hard drive
thrashes about, as if it is seeking areas of the drive that don't exist.

Perhaps someone else can address your problems in more specific terms,
though.
