Hi Barb and welcome. "Foreign proteins" are those such as gluten from wheat, barley, rye or casein from milk that we humans have only very recently consumed. In the case of autoimmune diseases -- yes, diseases of civilization -- these peptide fragments (once they breach the gut and get into circulation) cause the body's immune system to attack itself.
This phenomena is not limited to a small percentage of the population, either. We're finding daily that the numbers of disorders attributable to foreign proteins continues to expand.
So, while Taubes' book is a nutritional tour de force, it only tells part of the story.
