Case's are usually drilled so a standard power suppy will fit in it only
one way. It should not matter
if the power supply is upside down or not, based on your description. What
may be of issue is the location of the cables coming out of the supply.
That may be better in one position than the other.

P4 Boards from intel will not use older AGP cards. When you try and put an
older one in, it just won't fit.
You look at the board and you think they mounted the AGP slot backwards.
This is done on purpose.
If the Card fits - it will work, proper voltages will be applied. It means
the card meets the specs.
