I believe the so-called "thermic effect of protein" refers to the
relatively high metabolic "overhead" needed just to digest it.  While
relatively little energy is needed to break carbs down to useable
monosaccharides, and almost none is required to make fats available for
energy, the utilization of protein is a multi-step process, each step of
which uses some energy.  This means that you have to put some energy in
to get any out.
