Disclaimer: I am not a doctor of medicine.  Whatever I say is as a layman.

Gross over-simplification:

In the absense of glycogen, your body will metabolize fats.  Fat is broken
down into ketones and fatty acids.  Ketones will fuel the brain whilst
fatty acids will fuel the other organs and the muscles.  When in such a
state, proteins are broken down, in a metabolically inefficient manner,
and used to mainitain normal blood sugar levels.  In the absense of dietary
protein, the body will use stored protein (muscles) for this.
